Start with your main page and the initial header and menus, the body and the footer (and optionally sidebars if desired). Realize that you can only have so many top level menus so categorize the content and consider drop down down menus if necessary. If you think of the sub-menu's and or links within the pages then branching out further in a flowchart form of sorts it will help you mentally or visually see how the flow of information passes through your site up, down, out, back, radially, tiered hierarchy, etc. This is just an example of a way to help or visualize how your site will end up being structured to achieve the information presentation you desire.
